Suggested by: Tommy Weiss

PSEA-Quant is a protein set enrichment analysis algorithm for label-free and label-based mass spectrometry-based quantitative proteomics. It identifies protein sets from the Gene Ontology and Molecular Signature databases that are statistically significantly enriched with abundant proteins, which are measured with high reproducibility across a set of replicates.

Alternative to PSEA Oval 17

I tried once using mouse sample which seemed to work.
But if you can work in R then you should try GSVA tool which seem to be more flexible in that sense that you can feed you're own categories. Check out this link for more info https://www.rdocumentation.org/packages/GSVA/versions/1.20.0/topics/gsva
and this one too https://bioconductor.org/packages/release/bioc/html/GSVA.html
